My favorite movie filmed on an active ship is In Harm's Way. A lot of this movie was filmed onboard the cruiser USS St. Paul, still mostly in WWII config.
The Movie ‘The Frogmen’ filmed on a Crosley Class APD. Same class as my ship USS Weiss APD 135. The first time I saw the movie was aboard Weiss.

The Gallant Hours. Starring James Cagney as Admiral Halsey. 1955 – 58? This film features a ship I believe to be New Jersey or one of the Iowas. Not stock footage, the ship was used in the film. Among the scenes is Admiral Halsey's retirement. This was reenacted on a ship that I believe to be New Jersey. Older flim that I remember since i was a kid. Check it out.
The hunt for red october is by far my favorite naval movie, but I have to say the book was a lot better.
The briefest aerial view of the USS New Jersey Museum on the Delaware can be seen in the movie "Shooter" (2007) starring Mark Wahlberg.

The ass end of the jersey is in the movie kindergarten cop. I was on it sailing down the Columbia River from Longview Washington to Portland Oregon for the rose festival. Bay window in class room left side of river.
WW2 Show War and remembrance New Jersey played as USS Baltimore
I really liked In Harm's Way filmed on a, I believe, Baltimore class heavy cruiser. There's the original 1970s Midway which used Hornet or Lexington as the carrier for on board scenes including the last one where the "Enterprise" puts into Pearl and pulls beside a dock with Spruance on the island and Nimitz salutes him from the ground.
Down Periscope, Operation Petticoat, Under Siege, Final Countdown, Hunt For The Red October, Battleship (the scene where they leave and the museum & memorial banner gets ripped away), Seaquest (fictional), Master and Commander, Das Boat, Tora Tora Tora, Top Gun I & II, ect, ect.
I find that movie with the USN ICBM boomer, to be not as good.
And what was that old british ship of the line sail ship series, from back then?
